Ive been thinking about that swap ever since my holmes bought an '03 sonic blue cobra.
Ported eaton and whatever pulley with stock ecu and sct programer 60 lb injectors and MAF and TB
Almost 600 hp and at 2k rpm's.
Those ecu's can handle e85 and can tune up to 1200hp

the GT was mental... it actually had traction, but was sketchy fast.
like dude said, theyre big motors. im sure IF they fit, the car would suck.
The non-Cobra SOHC Mod motors physically fit between the strut towers of the FC with a little room to spare, which leads me to believe the DOHC heads will either be ridiculously close or will barely not fit.
I've got a '94 Cobra in storage I can measure the strut tower width on, even though it's got a 5.0 and not a Modular, however the '96-'98 Cobras had the N/A DOHC version and they fit with less than 2" to spare on either side.
The ECUs are definitely tunable to hell as well - all pre-'04 Fords had a J3 service port on the bottom of the ECU that allows the user to flash-tune the ECU with a Moates Quarter-Horse. You can literally change everything ... rev limits, ignition and fuel maps, calibrate for larger MAFs and injectors, knock sensor function, coolant fan trigger, speedo correction ... the list is endless. The software is free/cheap and the QuarterHorse is like $80 new from Moates.
I thought about running a Toyota/Lexus 1UZ on 4.6 Ford sensors/harness/ECU and going mad boost in the Starion. On that same note, Ford's V6s with the EEC-IV ignition [pretty much '94-'04] is the same way - I have been trying to figure out if I can run a Toyota or Nissan inline-6 on Ford stuff, just for the tuneability.

cut/recess the strut towers a little. theres like 4" to spare inside with the coilover at max camber.
seriously though i'm sure these motors are still like $5k if you can find one.
4.6 DOHC Modulars in Lincoln Mark-VIIIs are identical, save for cam profiles [mild change] and pistons. I can get them all day long for under $800, spend $800 in pistons, $1k in cams, and toss a blower on [guys swapping to Eatons or Kenne-Bell chargers sell their OEM **** CHEAP] and bam, Cammed Cobra clone for under $4k. That's a very rough overshoot of what I'd imagine it to cost.
