The voltage issue is still there. During cruising, the car is fine and volts stay at a constant 13.7 or so. Under boost though, the voltage drops to 12.7. Is your ECU triggering a function that draws heavy current under boost (e.g., fuel-pumps; fans; water sprayer, etc.) ?
Electrical draws are a PITA (try chasing a 1.5-amp draw in an electrically laden Mercedes), but via divide & conquer, you will find it or at least which BRANCH off the positive leads the draw is coming from.

Slight update: still don't have the car. Got to drive it yesterday. Steve Kan kept saying "don't let off the gas!". I don't know, it gets kinda scary above 130 MPH in Dallas traffic

Yes, the ECU is triggering several functions under boost - the two fuel pumps and the aquamist water injection system immediately come to mind. Don't know about the fans though - these would come on under cruise conditions and we're not noticing a draw then. Can also eliminate lights and the radio as we didn't have these on while we tested the car.
The back up plan if the Jacobs unit fails is to put the car on the dyno and start tracing draws as you described. Probably should do this anyway.
I say you just need to say screw it and I will politelly let you park the the thing permanently at my house
how does that sound. Plus it would be really cool if you could make here for the tuning if the car is ready my wife after hearing it on the dyno in atlanta wants to see the car.

I live about 10 minutes away from Gotham and am up there fairly often for little odds and ends. On numerous occasions I have scoped out your car and been absolutely amazed. It's truly a beautiful car, and the swap is so clean!
Obviously you're a patient guy and you haven't seriously considered giving the project up, but I know how discouraging these cars can be some times and just wanted to throw some positive feedback into this mess of a thread.

Thanks for the note and the positive feedback. Hopefully I won't be back to Watauga. The plan is for Gotham to deliver the car to me but you never know. Maybe I'll fly back in and drive the car home as originally planned.

Spartanburg is about 6 hours from me and we have property in Asheville that we're now building on. Maybe I'll rent a car to get to Spartanburg and then drive the FD up to Asheville. Don't want to wait this long but it's a good plan B.

Mid 2005: Had the car for a few months, improved the tune but blew out the secondary turbo; decided to go single.
Mid 2005 - Mid 2006: Car at Wolf EMS USA for single turbo conversion. Multiple issues caused by Chris Greene; "stole" car back in August and sent car to Gotham Racing for job completion.
September 2006 - Present: Car at Gotham Racing; numerous issues uncovered with prior work; turbo, Haltech E11, water inejection, etc. installed; several pickup attempts not sucessful; car had coolant and voltage drop issues; coolant issue fixed but voltage drop remains; alternator and wiring replaced, helps but doesn't completely solve problem; Jacobs Accuvolt unit to arrive on Monday; the ending, ??

Yah the tuning sssion sucked for me. I'm just going to swap out the link ECU for a E11.. I don't have the time to mess with it. The few pulls we did @ 6psi were pretty good. I'll run 12psi with the twins for a while..
