A photo would helpful. Not sure how much misalignment you have, but did you reinstall the shims with new pump? https://mazdatrix.com/product/water-...im-all-rotory/ These shims are very thin, so they probably wouldn't lead to much misalignment.

Bear with me, but where do these shims go? I read the mazdatrix description it states "the twos tuds that do not have a gasket" ... is the "gasket" in that context, in reference to the water pump gasket?
Yes - It is referring the the water pump gasket. The shims in question are not for the pulley, but for the water pump itself. They are just extremely thin washers that take up the same space as the gasket so the water pump isn't put on crooked. These go on the bolts that do not have the gasket going over them.
On the pre 89 cars there are two shims that are needed before you bolt the waterpump into place. The 89-91 cars have the steps built into the front side housing and are not required. Good luck
The spacers/shims everyone else is talking about go behind the water pump housing, not the pump itself. If they're missing the pump housing can crack.
Any pulley misalignment they cause is more likely to make it crooked because they're offset.
You may need a shim behind the pulley, but have to make sure the center bore and bolt hole spacing is correct.

Sorry maybe its wording, you mean the shims go behind the water pump but on the face of the housing? Or it goes behind the water pump housing on the face of the front cover?

They go between the water pump housing and front iron/side housing.

Also this wording might be confusing, the shims go on the front iron like @j_tso mentioned and the gasket referenced in the quote is the gasket on the front iron that mates between the front iron and the tstat/water pump housing
