one beep every second

I have been having some trouble with my car and I broke my alt belt last time I went out drifting. I drove the car home(I got pretty hot and had no battery when I got home) the car then sat for about 2weeks. When it was time to fix it and take it out for a spin. I jump started it after replacing the belt and let it idle after about 2 minutes I heard ONE BEEP EVERY SECOND so I turned the car off and restarted it and went for a drive the car was stalling every time I came to a stop I raised the fuel pressure and adjusted the screw on the linkage for the primary butterfly(the one with the white plastic cover on it) Idle problem gone and no beeping. Now the battery wont hold a charge so I will start it and let it idle every once in a while but I find if the car sits idleing the beeping starts after about 2-5 minutes how ever if I start it and drive it even just up and down the block once I can leave the car idleing for aslong as I want and I wont get the beeping. Any help with this would be greatly apresiated.
Thanks in advance for reading my novel and giving me input.

block off plate over the piece that sits between the 5th-6th ports and is attached to the air pump(it has the 2 electrical conections).
single exaust pipe
gutted cat
cone filter
fuel pressure reg. and gauge
Toms motersport muffler
a/c removed
and I have a exaust leak at the gasket for the cat
