On the FD at least, you lose the conection to mount the stock valve. Since you need to do something to welding to mount something up, I think people usually choose something that they are fairly certain will work. It may be out of the interest to protect their expensive new turbo, also.
None of those reasons are backed by knowing the stock one won't work, however. Considering that it is small and light, the stock valve might be a good choice after all.

Keep Right Except to Pass
I'm pretty sure the stock BOV on a TII(assuming based on your avatar) is good to ~14 lbs. on the stock turbo. If you upgraded turbos then I would say time for a new BOV to handle the increased volume. I'm sure some people change them for the sound. I'm not into the "look at me" type stuff.
