Megasquirt 12-a with megasuirt????

Of course it can be done. Now what I want to say is, unless you hate yourself, just go buy a 13BT from an S4 or S5 from the importer. Tear it down and run a new seal kit through it whilst cleaning it.
If you decide you hate yourself (or you want/ only can do a 12A or 12AT) start searching for my posts.
S5 CAS (straight in dizzy hole)
12A to 13B ask adaptor
S5 intake manifold
upgraded fuel line, use old feed line as return
low pressure lift pump to replace standard fuel pump with efi filter before it
pump that fuel into a surge tank mounted on the chassi rail
put some sort of external bosch efi pump on the other side of the surge tank
you need a fuel pressure regulator of type rising rate
Let me tell you now its a big job

Things like getting injectors placed into the adaptor, and also getting fuel rails made can be VERY costly unless you know someone.
That there is a S4 turbo waterpump on my S2 (1982 aussie era) 12A from my RX-7. I am using 11/1985 (ie s3 final 12a model) lightweight and high compression rotors.

Mine is a 12a running MS1 hr10f on a v3. Runs fine, but man is it slow. I'm switching back to turbo again in a couple weeks. Mind you it's a lot of work... I'm running all home-built (well, waterjetted) intake manifolds, fuel system, etc etc. I used to run a s5 13bt, but it sucked up debris from the intercooler (don't use junkyard intercoolers kiddies), so I swapped the stock 12a back in and threw together some manifolds to support it.
And how did you wire it up? I swapped my 12a with a 13b but I cant figure out how to wire up the megasquirt to the "main relay" , "fuel pump relay", and ignition switch. Any help would be appreciated. This is on a first gen 12a powered rx7 ofcourse. Im so confused

Um... sounds like you're using the relay board. Doesn't really matter how you wire it up, as long as you have a 12V constant, 12V switched, and ground. The FP relay, is just a SPST relay which you can provide... one end of the coil goes to 12V switched, the other gets pulled low through the MS on DB37 pin 37. Mine is wired very differently from that though... I use a relay logic panel for all my systems. Here's the "stock" MS wiring:
