Get the red high-temp ones from mcmaster, the ones pictured won't last more than a month in the furnace we call an engine bay.

You dont need to cap off the 3 (jdm) 4 (usdm) nipple on the lower intake manifold that are inline. It's just a passage from the motor side to the turbo side

I haven't actually used them, but 9/64" is essentially the same size as 3.5mm vacuum tubing, so I'd try those

Mazdatrix outlines 3.5mm & 6mm lines. The same size caps will be desired.
http://www.mazdatrix.com/c-silhos.htm

For caps, there are many options out there.

Silicone

EPDM

1/4 & 1/8 are close common sizes to 3.5mm & 6mm. You can get a little closer with the McMaster.

Search, in my vacuum hose thread I have a lengthy post about vacuum caps. The EPDM caps from McMaster-Carr work fantastic and are reasonably priced.

In that thread I specified the sizes I used.

The silicone ones don't seem to be necessary and I prefer black vacuum caps.

I read that thread and never saw you specify a size anywhere. The only reference to vacuum cap size I saw in that thread was from someone else who said:
"I purchased the 1/8" caps suggested by Dale from mcmaster and they are too tight, I would go a little bigger. They fit tight and I managed to split the ends on several occasions from over stretching."

The next size up is 9/64" (3.57mm), where the 1/8" are 3.18mm

Remove nipples, drill, and tap plugs. Problem solved forever. That is what I did, I did have the engine out and apart though. But if you want to be damn sure you never have to work them again, that is my suggestion.

To anyone using the McMaster-Carr "chemical resistant" caps:

9/64" work on the 4mm vacuum lines
.223" work on the 6mm lines

both give a nice snug fit, but no problems getting them on
