If these are n/a engines then the intake manifolds are visibly different. There are many pictures floating around of the differences. The quickest way is to look at the thermostat housing. If it is aluminum and has a fill cap on it then it is an S4. If it is black plastic and has no fill cap then it is an S5. If there is no intake manifold and no thermostat housing then look at the top of the engine. If there is an egr valve on the intermediate housing then it is an S4 without it an S5. Obviously the 4 port engines are T-II and the 6-port n/a.

Yep on the S5 thermo housing it is black plastic with three bolts holding it on. The S4 has a silver aluminum thermo housing with a filler cap and two bolt holes.

Yep. I have a J-spec that I ordered from out of state. The guy on the other end of the phone said he had 3 of them. I had him look at them and tell me what the thermostat neck was made from. He said 2 of them were aluminum and one was black plastic. I told him that I wanted the black one. I now have an S5 J-spec motor in my '88. As long as somone hasn't physically traded them you'll be ok. In order to swap them you also need to change the front cover, water pump, water pump housing, and thermostat neck and this all requires the removal of the oil pan if done properly. If someone has gone to this much trouble then it is probably a built (ported?) motor. Just use that as a reference. You'll do fine.
