Don't.
Prices for 12A parts been slowly creeping up past few years.
If eBay is any indication, 12A engine parts sell for MORE than 13B FC engine parts.
If I were you, I would sell that 12A (if you have it) and get an FC 13B that drops right in.

I'd think the problems would be
engine mounts
tranny
So you'd prolly be best off with a 12a compatable tranny, or are they all interswappable? if they are then prolly only prob is engine mounts :/

Not only does the 12A make 46/65 HP less then the NA 13B, but the engine mounting arrangement is totally different.
The 12A (and all earlier 13Bs) mount at the front cover and NOT the middle iron like the 2nd gen 13B. You would need to create your own mounts.
The 12A is also carbureted, so you would need to switch to a low pressure fuel pump and swap the ignition system over to the older dizzy with separate ignition coils.
You can't easily put the 13B fuel injection manifold onto the 12A, and it would be overfuelled if you did.
The header will need to be custom.
None of the 2nd gen engine accessories will fit.
Did I mention the 12A only makes 100HP?
Unless you have a very specific reason to do this, then just stick with the proper engine for the car.

How can you say that, Its not that big of a deal.
I was asking for a project, not a direct bolt up.
I dont care about horse power its just like the video, you can take a 1.2 and walk all over 5.0, 5.7, 6.0.
I want to know what had to be done and if some one has done it.
Yeah and that was a badass video.....

In a car with 100 hp?
You can also do that with a 13b.
You're effectively swapping out a turbo ready twin cam for a stock single cam and then working on it. It's a giant step backwards.

Need I remind you that you did say...
Why the **** would anyone want to swap to a motor that is...
...smaller???
...makes less power???
...crappier internals???
If this is all about "being different", then go for it.
We DID answer the part about "how hard would it be", and give us this snobby attitude cause you don't like the answers?
I think Aaron Cake's quote is appropriate here...

I'm not quite sure what happened here. Until the last few posts, no one here was insulting or anything but polite to the original poster. All criticisms were legitimate and constructive. I guess some people just don't know how to take criticism without getting emotionally wounded. I blame parents personally, who "bubble wrapped" and insulated their kids from the real world. Now we have this entire generation of sheltered people entering the work force who have no idea how to make their own decisions and fall to pieces the moment someone disagrees or offers suggestions on where to improve. It's going to be really bad in a few years when the second generation of these people (who have been even more insulated from life by parents who wanted to be friends instead of authority figures) enter the world...

Why would anyone be proud of such a monumental downgrade? The resulting performance will be a source of embarrassment, not pride.
It's crazy alright, but in the complete opposite sense to what you're thinking. If you think anyone's going to be impressed by this you're deluding yourself. It will be cheaper and easier to stick an FC 13B in there and the end result will be far superior. A "project" car is supposed to end up much better than original, not worse.
Now we know you're deluded. Most Civics will have more power and less weight than you. The only V8's you'll be beating are trucks, and even then I'd pick carefully...

Yeah yeah guys, that's funny and all but please keep the thread on topic and informative. If the the original poster really wants a 12A FC, then he'll do it regardless.
That said...
It it not a big deal for someone with experience to install a 12A into an FC, but by asking I have to assume you don't have that experience. Otherwise you would not have asked "What needs to be done?".
Fair enough.
Keep in mind that video showed a full race chassis with a ~450 HP turbo 12A. Sounded like a peripheral port to me. It also seemed that they used the 12A because it was smaller, lighter and they could sink it very far under the dash.
I gave you a quick summary of what needed to be done in my post.
