Just for anyone who may find themselves going down this path in the future:

I found two apps for iOS that can test speaker polarity by producing a test tone through Aux/Bluetooth into your radio, and registering it as negative or positive.

I found that the passenger speaker was out of phase, and somehow the bose speakers had ended up in the same phase. Its actually really obvious with the test tones even without the amp, because they basically cancel out into silence with both speakers on.

Made the appropriate fixes on the harness, and redid the tuning with the Schosche adapter and my radios EQ settings. I'm much happier with the sound quality now. The only gripe I really have is that the highs are a little weak. I wish Mazda had put a little more oomph into the center speaker, or had put tweeters on the door triangles like they did with the RX8.

The low and mid range are really good though. I had to actually back off on the soundwave using my EQ, it can pack a surprising punch.

Some highs, good lows. Must be a bose

Good job finding finding the issue! I never had a problem with the highs since I was using a Blaupunkt. What headunit are you using?

I have a Kenwood KDC-X998. I'm already on my second one due to the faceplate issues this model seems to have.

The sound quality swings wildly depending on audio source and even which app I'm using on my phone. Some tracks are perfect, and some not so much. I don't think it's necessarily a fault of the bose system. Could be the kenwood DSP, or just the audio source itself.

I'm not sure I would get a kenwood again. I've had good luck with them in the past, but this radio has been a disappointment just because of the faceplate issues at the very least. Even my new one is starting to shut off when I press any button on it randomly already, so I'm probably heading towards my 2nd replacement.

Might go for one of the pioneers that can autotune itself using the microphone next time.
