Help identifying what is missing? '93 FD
There are some things unplugged and blocked off, just wondering what they are for? Probably emissions related but I just want to know what specifically. Thanks!

Blowinf air no where
The mounting points are where the air pump is usually mounted. The plugged lines are lines that took air away from the air pump and returned air from the air control valve. The bungs in the hks pipes are likely the air feed to the air pump and the air return from the ACV. The bung in the water manifold is likely a random bung for a sensor if you so choose to mount one. One of power plugs may be for the air pump. The other might be for the oil metering pump. If the oil metering pump has also been removed, you'd better be premixing.
You can find factory service manuals on this site. They have detailed schematics of the engine layout. Also folk have posted amended versions of those schematice showing the various deletion schemes.
Most of what you see is related to the air pump, but if you lift the upper intact manifold, you might see (or not see) more deletions, such as ones that convert the turbo from sequential to parrallel.

actually when I took it around the parking structure, haven't been in boost but voltage went up to 1.46 with saving. I'll check tomorrow and do some poulls to see if the voltage goes higher.

Plugs look like EGR (blue) and airpump (gray).
As stated, nothing missing on the housing. It's mounting points for the airpump. the hex-head plug is factory. Nothing goes there. Some have used those for temp sensor locations but they aren't sized well and the location isn't ideal.
You're in California, not sure how emissions testing is going to go unless the car is old enough to get a pass.
Looks like a Greddy Airinx intake. They cut the hose bungs off and plugged the holes that would have otherwise gone to the split-air bypass hard lines which you have also pictured.
On the PFC Commander sensor screen, if the MOP isn't shaded, then it's probably working fine. On the factory ECU if there's a problem with the MOP/OMP you get limp mode. On the PFC you it's just shaded. Pre-mixing at about 1/2 rate may not be a bad idea, but it's probably going to make emissions even worse.
You bought a car that's been modified. Time to download a copy of the Factory Service Manual from the FAQ sticky and start doing homework.

Oh...and I think that plug behind the upper intake manifold is for the O2 sensor. With the PFC it’s open looped and not used. The sensor itself may still be in the down pipe functioning as a plug.
Looks like a S5 FC filler neck was installed by a previous owner. Guessing that you don’t have an AST either.
And if you’re running a midpipe with no cat you might want to search in the FAQ about boost creep.

yeah I believe it has the AST deleted as I didn't see it when I flushed and changed the coolant.
