Contaminated paint, how to identify it and get rid of it

So my FD was stripped down and seam welded. The under carriage was painted in an epoxy based paint used on rally cars to protect it from stone chips etc. the interior and exterior was painted white. After a few months i started to notice brown spots appear. through the would wash off with soap and water they seemed to appear in random spots from the plastic front bumper, to the rear quarter panel to the interior. Searches online have me believing that the paint was contaminated, dust and debris embedded while the paint was still damp of within the air supply of the gun. This drives my OCD insane to the point where i want to strip the car back down and repaint, but if i were to do so i would want to ensure that the spots dont come back again....im hoping that there is an easy solution but at this point it seems that i may need to strip the car again, sand it, clean and re paint.

Please share your suggestions...
