What kinks do you have to work out? Or are you just talking about:
1) getting trailing installed and working
2) air temp sensor
3) fuel pump
4) intake
5) passing emissions

A stock positive cosnsits of the main thick cable with a battery terminal at one end and a small lug for the starter at the other. The end with the battery terminal also has a small pig tail for the fuse block...
A stock negative cable is one piece cable with a connector spliced in the middle. **** (engine bay grime, spilled battery acid, water, wahtever.) can get under the insulation where this connection is and corrode it up ruining the ground to either the chassis or engine.
Use the positive battery cable as your negative. Attach the lead that would normally goto the starter to somewhere on the bell housing of the tranny, or you could put it on the engine block.
Use the pigtail that would normally go to the fuse block and attach it to the chassis near the battery.
Dedicated cable for engine ground, Dedicated chassis ground. Good solid ground for starting and charging and the ground for the chassis electrical is just as good as the positive feeding it.

Ahh. Good idea. I'm impressed. I would've just redone the whole power part of the wiring harness using new cables for everything, but would've hooked it up the way you've described.
