Depends... From what I've looked up so far... If you want to mod either an FD or an FC, it looks to cost you the same amount of money. FC's maybe slightly less. The big differences is in the initial costs IMO. The FD's will cost more to aquire.
This is not counting maintence/repair costs. I am also guessing that replacement parts for an FC's are less than FD's. Like I said, I am guessing.
In the end, if you are into modding... A single turbo kit for either car should cost the same. Shocks/Springs/Coilovers should cost about the same also. Although, I've seen the coil overs for the FC's to cost less. Exhausts and intake? Should cost about the same.
If you are cosidering body kits... it all depends, but I think the costs are comparable also. And paint jobs will cost you same no matter what car you have, just depends on how you want it painted, and the level of quality...

I agree with sgof... but I'm guessing you're probably deciding between betwee an FC and an FB... considering we are not all rich billionairs like sgof is 
FBs are deffitly alot more reliable but you can't get the same performance out of them... and carburators are alot easier to deal with... right now my S5 TII is kicking my ***

I don't agree with you guys at all.
I would reccomend an FB or an FC to start with. The initial cost, reliability, and ease of working on it, I would drop the FD to last in the running for a beginner. Oh yes, lets not forget the fact that if you mess up with boost you blast your engine? :p
Troubleshooting and setting up an N/A car for your first shot is pretty easy.
Also, Carbs and FI systems, I've decided (from working with both), are the same ease to work with, they are just two different paths up the same mountain. Sure, EFI gets better fuel economy-per-preformance (usually) but a well tuned carb can get quite close to that anyway.
Carbs dont have any crazy sensors to troubleshoot or wires going everywhere. They tend to be much simpler and when they go bad, you just spend a fifty and get a rebiult (or more and get a high preformance one!)
They all have their pros and cons that I dont want to bother typing out here, but from what I've seen, the FB and FC are far easier to learn on, the FD will be faster, and the TII FC seems to be the absalute best bang for the buck in power, and the FB GSL-SE is the most bullet-proof and cheepest/easiest to work on.
If you want to just pick up a car to learn about cars on, the older you get; the better!

Anyway, different topic:
Does anyone know where to get a manual transmission for a 1989 AE92 Toyota Corolla SR5? My girlfriend's corolla's tranny has just lost 3rd gear. Her's has the awesome 4A-F engine in it (carbed!) and I _THINK_ the tranny from the 4AGE (GTS/MR2) and the 4AFE (FI) engines fit as well, and possably the same tranny could be found in the Geo Metro and Chevy Nova of the same year range.
If anyone has any connections, it would be mega-awesomeist if you told me.

dont go for a rolling chassy unless you want to do a full build up of a car from scratch which would cost some serious money. look for a fully running or close to running with no serious problems car. but on the flip side...buying cars like that can be great ways to get parts for yer car.

BS: Rolling chassis is the way I would do it if I had the time. That way you know your car inside out and theres no random crap in it :p Oh yes, and its CLEAN!!!
I don't think it is that much more expensive at all really, maybe a bit more cuz you know what little nicknacks are broken and you actually REPLACE them! :p

Jason, or anyone else that posts here. Do you guys know a inspection "friendly" garage? My Olds Aurora has a small oil leak that failed it. These guys did a head to toe inspection on the car. I went to another place and these guys hit me for new brake rotors and pads and the oil leak. I am done with these little shops bullsh*ting you to make money.
