A few questions
When I do the install what do I do with the factory harness? I leave it as
is? What about the starter and alternator wires? Also is there a good place
to route the harness through the firewall? Also what would be god place to
mount it?
Is it easy to mount the Haltech TPS onto a T2 throttle body? What is best
place for the Air temp and water temp sensors?

You can pull out the facotry engine harness just remove the wiring for the windsheild wipers and cruise control from the factory harness, take the stock ecu out as well, it goes through a 2" hole underneath the cold start fluid bottle..
haltech TPs mounts easily on throttle shaft with a bit of filing, you have to remove the OMP actuator bracket however.. just retap the factory locations for the sensors.. the starter and alternator wires are all from a different harness, so you willl not have to worry about them...Max

I pulled all the spider vacuum lines from the motor. I think I can figure most of the vacuume hoses out now. A lot less now than they were.
One thing the oil filler tube had a vaccume hose attatched to it, when I pulled the solenoids and the spider off that vacuum hose and whatever was attached to it came off as well( it was a black thing)
Do i just block that vacuum hose?
I am going to run new fuel lines since I pulled the spider off. Should I run braided line or a rubber hose is okay?

I'm at the point as you. I was thinking the engine heat might be a bit much for rubber fuel hose. I might get a dremmel and cut the spider lines off and leave the fuel lines the same as stock. Thats what I'm doing for the oil cooler line.
I rewired my wipers but threw out the cruise.

I should be up and running in the next few weeks. All I have left to get is the FMIC.
Are you planning on taking your FC to the track? I hear there's friday night legal racing in Baton Rouge. I would mind getting my times once I get this thing up and running.
