The auxiliary ports are actuated by backpressure, which is fed from the exhaust manifold into the holes in the rotor housings, and from there to the intake manifold.
I honestly don't know what kinds of options there are for intake manifolds for 6-port 12As. If you can get an IDA manifold, that would be a good choice, but you'd most likely lose the auxiliary port functionality. A Sterling Nikki would work with a stock manifold and you could keep the aux. ports fuctional. That's probably what I'd do.

I wouldn't. Apparently those ports aren't too great unless you have a way higher-than-stock redline, and even then you're probably better off using 4-port side plates. The only benefit to a 6-port 12A is the increased low-end, which would go out the window if you ported it like that.

I have access to a 12A 6 port but I haven't torn it down yet. I told PercentSevenC all that I know or think I know about them, and he has relayed the information accurately here.
I will add a little more info. The intake options are extremely limited because there aren't any unless you want to fabricate something. These engines are so rare that nobody in the aftermarket makes anything for them.
When I do my 6 port 12A, I'm going to keep the stock manifold and aux ports functional. I will change the side plates to GSL-SE if they are compatible becaue stock 6 port 12A ports are ungodly small. Robert at RotaryShack was saying the 6 port 12A engines have great low end but that's it. They apparently don't have any high end. A 4 port 12A with streetporting can get you high end, but you lose low end. A nice 13B can get you both. I hope my 6 port 12A with GSL-SE side plates and ported exhaust ports can get me close to both.
Sorry if this doesn't answer all your questions. I haven't torn mine down yet so it's speculation.
