That is how they are supposed to be.
The plug is shown below on the dark Blue manifold that feeds the (i) wastegate control and (j) turbo pre-spool control solenoids on manual transmission cars. Hard to see, but if you click the image and click the (+) to make the image larger you will see it.
The empty pipe is shown in Red and noted.

And then this plug I have no idea where this goes to, it was unplugged when I was taking the UIM off.
