Question on boost issue and Vacuum??

Ok, I was having boost loss during the transition at 4500rpm. I went over and did a complete silicon hose job, checked the "check valves" and tested the actuator on top next to y-pipe. I did not test the selonids or the other actuators. But I did also test the bypass and relief valves. After not finding the problem I went ahead and did the easy non-sequential mod. Wham, full boost in fact I had to turn down the boost control because the first time I tested my car it was pulling 15 psi... So atleast I know the turbo's are good. But I am still low on the vacuum guage (11-12) after warm up and I am wondering what all did I bypass by doing this setup?? Should'nt this have narrowed down where my problem is? Any help or suggestions?
