Here's how it works. You take out anything in the way, remove the upper intake manifold, unscrew the rats nest, disconnect everything after labeling where it goes, and remove it.
How's that?

There isn't really a 'rats nest removal' mod. There are numerous emissions elimination mods that take some items out of the rats nest. If you do those all at once it's called the simplified sequential setup. (Side note: the simplified sequential setup does very little to simplify the stuff that controls the turbos sequential operation. Those solenoids are still in there. It removes the other solenoids in that area that support the stock emissions systems.)
Or, you can go non-sequential and remove even more stuff. It's entirely possible to go nonsequential and leave in the emissions systems, too.
A complete rats nest elimination comes with installing a single turbo that requires no Mazda stock solenoids at all.

remove the 3 lines on the driver side (2 - fuel feed, return, and charcoal canister line), there's 2 bolts that hold the assembly to the block, remove the 2 additional fuel rail lines on the passenger side, disconnect all appropriate vaccum/coolant lines and you're done.
