may be a stupid question, but will a upgraded ecu out of a 5 speed car work in my automatic car?

Most likely no, but what kind of ecu are you talking about. I know that the PFS purple computer is supposed to work with both auto and manual.

I'm doing a 5spd conversion for the simple fact that most ECU's will not work with the automatic.

the power fc will work with an automatic but you will loose the hold function. Instead spend the 2k and swap out to a 5 speed, that is my plan sometime soon.
