Down On Power
I am the owner of a 1995 rx7 twin turbo and at the weekend i decided to change my HT leads and change a couple of vacuum pipes whilest I had the manifould off. once it was finished I went for a road test and it feels like their was no secondary turbo. ive had i look for any missing vacuum pipe but their all in place. Any one got any ideas what it could be?
Remove the pressure chamber (the tank in front of the manifold), and verify it is connected on all sides. Better yet, take it for a test drive first, then when you pull the hoses from it you should find that it holds plenty of pressurized air. Ditto with the vacuum tank.

I'm not sure what happens if you switch the leading plug wires, but you'd have a much greater problem than a boost problem. If you're not sure, definitely check.
I would also pull the line from teh vacuum chamber (look down alongside the alternator and use a long set of needle pliers) and verify it's holding plenty of vacuum.
Did you remember to re-tighten the coupler at the intercooler?

It indicates a leak in the vacuum system. It will certainly explain the problems. These leaks can come from 3 places:
1) a loose hose, slit hose, broken solenoid nipple, hoses attached to the wrong place, etc. Since you removed the manifold, that suggests the problem is one of these.
2) a bad check valve, or a check valve installed backwards.
3) a leaking solenoid.
If everything is hooked up per this diagram:

If it broke the actual nipple, you can try to glue the nipple back onto the solenoid using a plastic weld or superglue. Just be sure to not get any glue on the inside of the nipple.
Or better yet, replace the solenoid with a new or lower-mileage one.
