There are three connectors on a manual transmission - for reverse, neutral, and the 1st/2nd gear sensors

Given your location, my guess, you've got a late(r) car with an early box swap. If it bugs you, you could remove the sensor entirely and get the mazda approved blanking bolt!

What is the blanking bolt for? 1st/2nd gear sensor? Did they delete the sequential turbo adjust function this was used for on later models?

Yeah, for that. It's a 24mm(?) hex bolt, around 10~12 long from memory. There's only neutral and reverse sensors plus speedo plugs attached to the side of the box, dunno if the 16 bit electrics accomplishes whatever the hell that switch did mechanically.
