Weird Problems. (I've searched)

Ok guys I have something to tickle your brain.

A few months ago I took off my UIM and replaced all my vacuum lines (that I could see), replaced grommets/Orings on injectors etc. This fixed my previous problems. But then...
I was having a major bouncing idle problem, so I changed my TPS - no more bouncing idle but it was still ridiculously high (~1500rpm).

I started to follow HAILERS' advice in a thread where the person was having the same problems as me. His advice worked great I got my Idle down to 750-800rpm steady. I achieved this by turning the screw on the thermo wax all the way clockwise (closing my butterflies, when I had the UIM off I noticed they were open quite a bit for being at an "idle" state).

Back to the story... After the Idle problem was solved I noticed that my gauge cluster wasn't working - So i checked the fuse, it was blown, I turned the car off and replaced the fuse. Restarted the car and blew the fuse again. I think it's quite weird how the fuse keeps going right after I solved my idle issue which (i think) has nothing to do with the gauge cluster.

So I decide to stop wasting fuses and leave finding the short to another day. Another problem arose when I restarted the car, the electric cooling fan (in front of the rad) came on. To be honest, I never even knew it was there until now. I found out how to test the relay, sure enough, it's screwed.
Now for the finale... My dad suggested that I should put the car in gear to see what it does (when it's running). So I proceed to do so, I put the clutch in, put it in first, and the car dies. Try to restart... Nothing.

I searched for vacuum leaks - found nothing.
I found that the car still has spark and I have yet to check if it is still getting fuel (I don't see why it wouldn't).

So... I put the thermo wax screw back to where it was before (in hopes of it starting) still nothing.

I may be off on a complete tangent but could something in the cold-start system have created my starting problems when I put the car in gear? (after turning the screw on the thermo wax clockwise). Also - could the instrument fuse blowing and e-fan coming on (blowing the relay) be connected in any way with the turning the set screw on the thermo-wax? Cause/effect or just pure coincidence?

I forgot to mention, It's a 87 TII.

I hope someone can help, I really want to drive it again before winter!!

Update

After a bunch of tests I found that the circuit opening relay wasn't working properly, so I wasn't getting fuel after all.
I inserted a jumper wire into the yellow connector beside the passenger side strut tower (as if to prime the fuel system) and it started right up.
Now without the jumper wire in the connector it starts right up (weird)... BUT I'm still having issues with putting it into gear.
When I depress the clutch it does nothing to the idle (as it it should or shouldn't as the case may be) then I select a gear (any gear) the car dies out without releasing the clutch.
Is there some relay or switch that is sending the wrong signal or no signal at all to the engine/ecu?

2nd Update.

Ok, I've tried starting the car in gear and it fires right up. I am able to keep the car in gear and change gears for 20 seconds before the engine starts to die.
PLEASE HELP!!!
