pretty sure the 12a tranny has a smaller output shaft and is shorter in overall length.

It will not be a direct swap so in short no. I don't think it would be worth the effort it would take to make it work.

It will bolt to the engine, but that's about it. You will need to match the starter, clutch, flywheel and slave cylinder to the transmission. You will need to fab up a mount, and then make a custom driveshaft to match the output spline of the 12A tranny to the 2nd gen diff. And the shifter location is different so you will need to cut the transmission tunnel.

Would it be possible to swap the tailhousing of the transmissions to get the right mounts, shifter location, and output shaft size?

The bellhousing is integral to the case. It's not a separate component.

Check the FSM...

well if you can use a second gen tranny and change the tail shaft to fit a gsl-se, then why can't you reverse the operation for this to work for his issue..?

The 12A transmissions have a totally different shifter mounting location. Based on how they look, I wouldn't think the tailshaft section would fit.

If he could find the tailshaft section then he would probably end up with the whole tranny and won't need the 12A one anymore. Which is what he should do anyway is find a n/a FC gearbox and use it. I think Aaron has made it clear it won't work without alot of work for a gain of nothing.
