Turns out it was the alternator causing the drain on my battery. I sent it back to the shop that modded it. They said they didn't find anything wrong with it, but replaced it anyway. There was no overnight parasitic draw.

Issue #1 seems to be sorted out. Now to start clearing off the "to do" list of other issues
