Well i know it sounds stupid, but on my old one i cut a hole in the top of the intake box, That helped throttle response, Other than that, i haven't put any mods on my car, but i will let you know how a racing beat presilencer helps.

Fuel tuning...
The A'PEXi S-AFC has become the standard for such tuning.
You can fine tune the fuel delivery to gain a few HP.
For your non-turbo application, the stock ECU runs quite a bit rich, so leaning out the fuel will reward you up to 5 - 10HP.

Ignition timing tuning...
You can play with the CAS.
This will advance or retard ignition timing across the board, and it's a crude way of taking care of this.
Be careful about doing this if fuel quality is suspect.
A bad tank of gas can possibly damage your engine.
Also, power gains from messing with the ignition timing isn't like piston motors.
You'd maybe gain 5HP max from doing this.

What you might want to look into is doing a full tune-up.
The cars are right around the 20 year old mark, and having everything run correctly is the best policy.
Worn spark plugs can kill as much as 10HP.
Tired spark plug wires can kill even more power.

Well from one newb to another I have a A'PEXi dual exhaust. I'm putting a stage 2 clutch and a A'PEXi wide band controler in this Friday. As for air intake I have not found one yet. I do plan on putting a 50 shot of nitrous. Besides those upgrades i can't tell you much because I'm still a newb myself.

It really depends on what you want to do for intake. Some people will either do a drop-in K&N filter or run a custom cone filter CAI and build a box around it.

Personally, I'm doing the S4 (your version)->S5 (89-92) manifold swap, which will allow more air at higher RPM's (I hate to compare it to VTEC, but I think it's along the same idea, except this came first ;D), and I think will at least be better for the powerband, if not much of an HP gain.

You could also try porting your manifolds to match the different intake gaskets, as it seems like they're a little off.

Overall, I wouldn't say you're going to get a lot of power from any intake mods, as Mazda has done a great job in designing their intakes for these motors.

Pretty much, i would just say a drop in K&N or a MAF adapter and a cone filter.
