manifold swap idioso question

I'm working on a friend's Rex that's been acting wierd since he swapped engines in it, he put a S4 block into an 87 gxl, but he took an S5 intake manifold and put it on the block.

Any problems doing that? The car won't stay running and it's idle sounds like it has a rod knock. Which you know is really weird since rotaries don't have rods!
