The ignition switch has a pigtail harness which connects to the front harness. Does the ignition switch have the pigtail connected to it which is not connected to the front harness? Is this your situation or is is it something else?

The main power lines connect and allow me to crank the car over. But there are two connectors with smaller gauge wire that do not connect

The wire from the engine fuse box which provides power for the switch should be in a two wire plug that is part of the front harness where the other wire is Black/White. This wire connects to the wire from the ignition switch which has voltage w/key to on and w/key to start (there is only one other wire from the switch which does this besides the power wire. There is one wire w/power w/the key to ACC. This wire goes to the Blue wire in the front harness. There is the wire which I think you identified that has only power w/key to start and this ignition wire connects to a Black/Red wire. This leaves a B/R wire from the front harness which connects to the wire from the switch that will have power w/key to on but not key to start.

If you look at a pic in this thread you will see a small plastic piece on the upper right of the picture of the "ignition switch wiring..with no key assembly".(second last pic)
That little plastic piece eventually goes to a connector and does not have to be hooked up,so If it is missing from the S4 to the S5 then you really do not have to worry about it.

K. I don't have my engine back together but just recently required the car from s4 to s5 so I got the car to crank but haven't tested for fuel. The check engine light wasn't lighting on but I was using a n370 rtek with a jdm harness which I replaced with a n/a one yesterday. Just want to make sure that the big connectors I have connected are sufficient to supply power to ecu and for fuel

Figured it out. Hooked up main connectors and that solved the problem. I just don't have the chime when key is left in
