89 GXL tranny into an 86
First of all.. will this fit with little or no modification and are there any advantages for an 89 tranny over an 86?
How about swapping the 89 motor and driveline into the 86? Do the mounts line up?

The motor mounts are the same, however, the tranny mount from the 88 will not fit the 89 tranny. You can get an 89 tranny mount fairly cheap from the dealer though.
I think you need to use the later clutch as well, but I'm not sure.
If I find out, I will let you know, I plan on doing this swap soon.

Will the 86 speedo cable work with the 89 tranny. Is there any advantage using the 89 over the 86. The tranny in my car is fine, but I will get an 89 if there is a reason to swap them out.

The tranny will work fine, just use the mount that came with it. Everything else will line up perfectly. Ive done it before.
Use the clutch for the year of your engine.
The 89+ engine will bolt right up, but the fuel injection and electronics are different. It could be done, has been done, but it is some trouble.
If you really want details(this is an undertaking to make it run right, youre better off with what you have) let me know and I can post them.

Is it worth the time to swap?
Both trannys are in good working order, it's just a matter if the 89 is better than the 86. The 89 already has a short throw shifter, too.

Excluding mileage, one tranny is no better than another. IF yours works fine leave it alone. Keep teh 2nd as a apre for when your synchros go out.
As for the shifter, you take this out when you change anyway. Heck, its 3 10mm bolts holding it in. GO ahead and swap this and call it a day. Its very straightforward.
Remove shift ****...
pull upward from inside(shift boot area) on the plastic trim
remove the layers of insulation and rubber boots
the bottom boot stays in the car...push it down around the shifter housing
remove 3-10mm bolts
remove shifter...note whether or not there are any shift bushings or parts left in the tranny or on the shift stick(there would be one in the tranny, below the notch, adn one on the shift stick, above the round ball. The bottom one usually breaks in the tranny and falls down in there, you want to try and fish most of the parts out)
Reinstall using one shift bushing in the tranny below the notch, and one on the shifter above the round ball. The slot in the ball lines up with the notch in front of the tranny.
Bolt it all back up.
Takes 10 minutes or so.

The short throw is from Mazdatrix... I e-mailed them and asked them if the short throw from an 89 would fit into an 86 and they said "no".
Their website shows two different part numbers also:
752-0126A for the 86-88
752-0114B for the 89-92

The bottom half of each shift stick is identical. They use the same shift bushing set, and everything. The stuff above here is idfferent. You cant use an 89+ **** on an 86-8 shifter, or vice versa, cause the stick length and threads are different.
The mazdatrix shifters are probably designed to work with the stock shift ****, right? That is why there are 2 different numbers...cause the ***** and threads are different. The bottoms are identical for all transmissions, 86-91 turbo and non.

Hey Kevin, I'm bout to swap in an 89 tranny I have. I just wanted to clarify, I will need the 89+ tranny mount, but every other part should follow the year of my car?

Well, yeah. The shifter from either year will work, you just need the **** that oes on it too. The DS is the same 86-91, and as far as I can tell the clutch parts are the same, though Ive seen them listed differently in catalogs. I have used stock clutch parts from 86-88 motors on 89-91 cars with no ill effects. The flywheels themselves are weighted different, so keep yours on the motor youre running.
The mounts have the same bolt pattern and design on the edges where they mount, but I thik in the center is where they are a bit different, though I ve never had 2 side by side, I have used an 89 in an 86 before. I dont normally remove the mount fom the transmission, so I never noticed a difference to be honest.

I'm almost positive that the tranny to engine bolt patters for all 13B and 20B engines are identical. You just need to use the appropriate clutch, flywheel, clutch slave, and a driveshaft that fits.
If you're going to go through all the effort why not go all out and use a Turbo II transmission? You'd have to find half shafts, clutch slave, driveshaft, differential, clutch, flywheel and half shafts. It weighs a bit more, and it's more solid, plus you get a limited-slip diff.
I'm not sure about the speedometer gear interchangeablility.
