Well, as for my own plans with an Magnuson/Eaton MP-90 (very similar to yours), I plan on using a S4 lower manifold, so I'll have a mounting point for secondary injectors. I would like to use a Wolf 3D v4+ to run the system, and I'll have a 255lph pump suplying the pressure.

I'm planning on mounting it on the drivers side of the engine, near where my AC Pump used to be, and running it up over the block to a custom upper manifold.

The only thing I'm not 100% abour right now is the intake. As it stands right now, it'll run from a CAI in the stock airbox location (thinking about the Mariah headlight vent) through an aftermarket throttle body, around the back of the engine block to the read of the SC... a bit long I think, but the best I've come up with so far...

*edit*
The only other idea I had a while back would be to build a CAI inside my driver side fender and run it back from there to the SC...

ever thought of fmic? that was what my plan was if i had the money. ditch the a/c on the drivers side and mount the s/c there. pipe air in the s/c from the left headlight and run from the top of the s/c to a fmic then over to the passenger side to the throttle body. would be very bling if i have the money.

Actually yes, that's part of the reason I'm thinking of using the A/C location. But part of my problem is I cannot re-locate the battery as I have a backseat in my car...

But I'm starting to like my CAI in the fender idea. Then I'd just run an FMIC and be done with it

You wont need to upgrade your fuel delivery system if you run 8 or less PSI of boost. Even if you upgrade your fuel pump, you'd still be putting in the same amount of fuel. IF your leaving everything else stock.

I'd recommend a set of Turbo II Injectors and possibly a Walbro Inline fuel pump (I have one for sale) if you decide you want to upgrade.

That M90 is a bit large isn't it? MP62's are huge on Miata's and good for well over 300hp. I would think that the amount of air coming out of a 90cc SC would be a but much for the 1.3l

Either way, you're definatly going to want an FMIC for anything over 8psi. We've also had a good bit of succes running water injection systems on Miata's. We run dummy TB's on the intake manifold and install Mustang 70mm units on the Supercharger.

What are you doing for fuel? You're going to need upgraded injectors and a new ECU to get the most out of it. At the very least you're going to need something like a rising fuel pressure regulator or a Power Card like BRPerformance/Jackson Racing sells.
