I know it bolts up. Not sure about the flywheels. Someone with a little more experience with an SE trans should chime in

the only difference is a taller 5th gear. and as far as i know it will interchange with any s3 transmission.

they are the same trans gear casings and bellhousings for all FB's manual transmissions. as stated above the only difference is the taller fifth gear ratio. the starters are interchangeable. the flywheels and counterweights are different though, however you can use the same clutch on any 12A-13B non turbo from 83-92.

to be more exact the SE has a 0.758 5th gear ratio versus 0.807 on the other models

it is a direct swap for sure. speedo cable, wires, driveshaft, and everything.
only difference is the taller 5th gear, a vent on the side, and perhaps the speedo gear for the 14in wheels on the se.
i have a 12a tranny im about to throw in my se, the black one out of the 2 i got a while ago. the po trashed both the trannys by filling them with atf. dude also rounded like every bolt using standard sized tools.
