Gotta keep within the series... Obviously Turbo trannies go on turbo cars...
2nd gen cars have a different shifter housing than 1st gens. Not sure if S4 and S5's are interchangable... I'd assume not though...
S2 and S3 cars should be swappable.
S1 cars had a direct shifter rather than the later car's remote shifter, so they have their own tranny.
Could you be a little more specific on what you're trying to do? What year car you have, etc...

I've been through the whole transmission swap thing a number of times. Here's the breakdown:
All first gen transmissions, inlcuding the GSL-SE, fit perfectly. The exception being the 79-80s (SA22C), where the shift tower is farther foward than on the 81-85's.
All second gen NA transmissions fit into first gens, and vise versa, perfectly. All you have to do is keep the tailhousing from the transmission that was on the car. For example, I could take a 82 5 speed tranny and put it into a 88 NA. All I need to do is take the tailhousing off the 82, and put the 88 tailhousing on. This is for transmission mounting and the shift tower.
Turbo transmissions will bolt into turbo cars, but are much more of a pain in the ***. You have to do the same as above (changing out the tailhousings), but it's more complicated with the t2's. The 89-91's have a harmonic balancer in their transmissions that is in the tailhousing. To put an 89 tailhousing on an 87-88 t2 is a direct swap. But an 87-88 tailhousing does not fit on an 89-91 transmission unless you take out the harmonic balancer. Moral of story: be prepared for a huge pain in the *** if you want to put an 87-88 t2 transmission on an 89-91.

For a t2 tranny in an NA FC, you will need the t2 flywheel, clutch, starter, and driveshaft, as well as the correct tailhousing for whatever year the car is. For FB's, there is a writeup on it. Do a search.
