Doing a single turbo setup now and just wanted to know is it safe to upgrade just the secondaries to 1600 and leave the primaries at 550?

No

Change your prim's upto 850 and the 2nd's to your new 1600's but hope you have all the other bit's done to match the new fuel consumption intake and exhaust pipes...

You don't necessarily need to install larger primaries, a lot of people run 550/1600 injectors. For the 1600s, you will need an aftermarket fuel rail, a fuel pressure regulator, and to remove emissions. Some people experience difficulty in getting a smooth overlap between the 550/1600s.

Your 850's will fit in the primary spot with some minor primary fuel rail modifications. May as well do it while the stuff is out.
