The current version is 5.08 and has been shipping for quite a while now (almost 2 years or more?).

Version 5.08 requires Commander version 5 if you are mixing and matching.

As scratchjunkie said, just make sure you are buying a version 5.08 PFC.

These are what like software version or firmware versions? Can you upgrade to later versions on both (FC Commander and Power FC)?

They are firmware versions I believe, but may even be hardware. AFAIK, there is no way to upgrade.

Sampling rate is the main difference. Newer = more. Nice about my OLD one is that I CAN upgrade the chip, IF I could find a "PRO" chip.
