S5 (1990) N/A Starting issues

So I have a 1990 5-speed N/A Vert. About 5 months ago my x was driving it to pick me up at a friends where I was working on another car, long story short, first rain of the season, pulled a 900 in the middle of an onramp and smashed passenger side quarter panel, and front end (both sides). So I found a parts car the same color, switched the body panels, and the right rear suspention/a-arm/hub, and now outside of a little qp damage it looks back to normal. So I've had it finished for about a week now, when I tried to start it the first time it was flooded, so I pulled the fuse, and tricked the ecu, and eventually got it started. Since then I've been starting it daily, and driving it around the neighborhood for about 20 min's a day (no ins. yet so haven't been driving it). Last night I bought ins. so today I was on my way out. Started it up, started fine, then about 3 mins later it died, tried to restart, it will turn over, sound like it's starting then die, and it won't start. Any ideas? it only has 110k miles, since the damage it has had a charging issue, if I leave the battery hooked to the terminals overnight the battery will drain. Haven't started trying to figure out that yet, but regardless it ran started an idled fine for the last week, now it won't start.

Any help would be great...

Thanks,
Phil
