just asking, but do you leave it in neutral. Stupid question but it could be.

try looking through those for your question about bypassing the alarm. You could always not arm it when you lock up the car, just dont hold the handle up when closing. I believe thats how you arm the stock alarms on 2nd and 3rd gens.

You have not provided enough info...
Do both ignitions power up while the system is attempting to crank?
What brand remote start?
Is the neutral safety used (depending on brand) and/or is your car manual or automatic?
did you do anything to bypass the factory alarm, or have you tested with the doors open and unlocked?

Here's pain in the *** scenario #1. Wife and I arrive, I open the door and hit the lock in one smooth motion without thinking. Wife still hasn't opened the door, and is locked in.
PITA scenario #2. Wife and I arrive, we both open the doors. Again I hit the lock. Wife closes the door without holding the handle up and unlocks the car and turns off the alarm.
PITA #3 Wife and I arrive and open the doors. I wait impatiently for her to close the door and then lock the doors, arming the system.
The alarm will not arm if anything (except sunroof) is left unsecured-doors, hood, hatch.

I'm in the process of installing a remote feature to my existing aftermarket alarm. A few things that I have discovered that will help you out are:
1. There is a 2 wire harness on the clutch that closes and allowing you to start your car. You will have to cut these 2 wires and connect them to allow you to start a car remotely.
2. What I have found out with my setup is that when I turn off my ignition and have my turbo timer working, if I arm my aftermarket alarm that also locks my doors my factory alarm will not arm. If I arm my aftermarket alarm with the turbo timer off or the engine not running the factory alarm will arm. So I guess you will need a turbo timer and an aftermarket alarm that auto locks your doors.
I figure since I always keep the turbo timer on anyways there is no way I will start the car in gear since I have to leave it in neutral when I remove the key.
I hope this was not too confusing. When you are looking for the the 2 wires to cut that are connected to the clutch be very careful to pick the right 2. There are 2 harnesses attached to the clutch. The first one you will see is the wrong one. I believe it's the one behind the pedal. Just disconnect it and try to start it with the clutch pressed down. If it doesn't start then you picked the right one. I just thought about something. This would be a really good place to hook up an anti-start switch or something like that. I think I'll get started on that next. If you have any more question feel free to email me or send me your number and we can discuss this in more detail.

Furthermore you must use the neutral safety switch on that car, if you are putting a start on it. Make sure you are, or you will be liable for whoever you run over (and the last guy I heard of that had happened to lost 2 million USD in court over it, for running over a kid when the car got left in gear).
The "No way you can leave it in gear" people drive me crazy. Do you ever take your car to the dealer??? do you ever valet park? does your Girl or Boy friend ever move your car in the driveway??? what are you thinking????
I know a guy with a FB that put a start in, "I am the only one to drive the car" he said" I always leave it in neutral, why should I use the neutral safety???". That is until the day he had it in at the shop, they had it on a lift 3 feet up for a fluid change, the mechanic accidental pressed the button on the remote and the car drove off the lift and started humping the mechanics red snap on tool box.
AHHH if I had it my way, I'd have people that don't install these things correctly arrested. If you are going to install a remote start do it right! or the government will pass laws making it illegal to even sell a remote start well alone put one on the car!
