PFC PnP to Elite 1500 PnP - Issues

I am converting a Series 6 1993 FD Mazda RX-7 from a Apexi PowerFC PnP to a Haltech Elite 1500 PnP and am not having much success with getting this thing to run.

Typical FD build. Large Streetported 13B-REW, stock triggers, stock CLT, "fast acting IAT" that the stock ECU / PowerFC can use, IGN1A coils used in the wasted spark setup the PowerFC is designed to run, stock 550 primary injectors, Bosch 2200 secondary injectors, BW S362SXE single turbo conversion, GM 3 BAR MAP using AVI9 (which I believe to be correct when using the PnP harness), etc.

I am not able to get it to start up. I am running Haltech Elite FW 2.35 and attempting to use the the FD3S S6 Single turbo base map for the Elite 1500. I have tried messing with the settings when it comes to fuel and ignition to no avail. I can immediately swap back to the PowerFC and the car will start up and run without issue. I have even warmed the car up completely on the PFC and then plugged in the Haltech to ensure it wasn't some cold start settings (which in my previous experience with my FC and Elite 1000 are spot on from the basemap).

Things I have observed:
RPM signal dropping out completely on some start up attempts
Loud backfires
When I did get it to run, car would backfire and barely take throttle input.
Feels like the timing is off, or an injector or coil is not firing.

Any input or things to try that I may be overlooking? Thanks!

**Just realized I didn't setup the secondary injectors when I re-did the basemap for the 2nd or 3rd time. Shouldn't be issue with startup **
