Firing angle and timming problems!

Ok here's the set-up:

E11v2 1.89 software build 35 firmware
NA 20b ITB'S home built intake manifold
Fd front trigger
Milispec Harness
Ls1 Coils
Trigger Angle 81
Tooth offset 10
Direct Fire
Constant Charge
Falling Edge
5ms
Internal Reluctor
Trigger Edge Falling
Home Edge Falling
Trigger/Home Filters 1
Trigger/Home Gains 1
Timming Locked at -5 with 15 on the split.


I'm currently using the zero throttle map with my intake. Engine idles at 750 warm. My unlocked timing is 20 degrees across the board (except for the zero throttle timing which is set to 5 degrees). My engine is on a test stand and not in the car. I don't know why but I have to set my trigger angle all the way to 81 to line up the pointer on the crank (been that way for a while). Anyways now that I know how to adjust fuel, I've been playing with timing and negative split. When I use my timing light. I'm getting confusing readings from all the leading plugs. When I click the tab to re-lock the timing back to -5, the timing marks line up with the crank pointer on the rotor 1 leading (as it should). What's strange is when I put the timing clip on the leading center rotor, the pointer still lines up. Same goes for the rear rotor. This doesn't make since since rotor number two should be firing at 120 degrees and rotor 3 at 240. I remember way back last year when I 1st got the engine running, all the leading timings looked correct, however that was at trigger angle 65. So to diagnose I went into the firing angle page and changed the order to see if the engine would start. The original angles are 0,120,240. Well I changed them to 0,240,120 and the engine still cranks up and runs like there is nothing wrong. I'm confused here! Does is sound like I need to do a firmware update again and software reload?
