Bike issues once again

heres my short list, any input on what might be causing any of this?

the ecu for some reason only runs 10 deg of advance while starting and does not follow any of the maps until the car is started, which is very rare that that happens.

the coils only seem to be firing at 1/2 the speed they should be. we have LS1 coils which ARE wired correctly. checked probably 4-5 times.

changing the lock timing, advance or tooth offset is no longer having an effect on where the timing light is firing off at. but some times it does... some times it doesnt... some times when i change it one way it goes more advanced then i go back the other way it keeps getting more advanced.

putting in the 034 motorsports hall effect sensor made no difference what so ever in the stability or consistency of the spark events.

other teams have successfully used the stock cam and stock crank sensors, along with a haltech ex6 to get this exact motor up and running. so i dont believe they are an issue any longer.

bum ecu? i cant think of any other explanation.
