Throttle "dies" for 2 sec

Weird issue that just started. So it was running fine, nothing changed, and all of a sudden after about 1/2 hr of driving the throttle dies for a couple seconds then comes to life. There is still pressure in the gas pedal, but the acceleration completely stops as if the car just died. Then it springs to life and the car jerks like gassing it in the wrong gear and then goes back to normal. It happens every few minutes from then on. I have a new pump, new bosch relay, it's almost as if there is a vacuum issue, but why would it just start happening out of nowhere.
Any experience with this, or ideas on a cause?

Clogged gas cap vent? That would cause a vacuum in the tank and might fit your symptoms (similar to vapor-lock).

We had this exact issues with a customer car. It ended up being a tps problem where the signal would just drop offline randomly and then just come back. Thanks to the commander we were able to see it in real time on the sensor screen. Replacing the tps didn't fix it. We ended up chasing a wire in the harness that had a partial break in. Cut out the broken section, replaced it, problem fixed.

Watched the video, very nice, but I have a brand new Rywire harness, so I don't think it would be a broken wire, however I'll def check the TPS. And I do have a PCF so I can check the sensor screen as well, or have my passenger check when I drive.

Brand new often means that is the time period when something is most likely to fail due to a production error or other fault. If it were me, I wouldn't just assume that the new harness and its installation is fault-free.
