newly built engine problems (auto trans)

have a 10 month old fully rebuilt street ported engine from pettit racing, and recently a few issues have come up, and have continued to worsen over the last few days.

1. When i let the car sit for 8+ hours, it takes about a minute to start up. (the engine turns over but it is like it is getting no fuel)
When it finally starts, the idle goes goes to 2-3k and drops and the engine dies. It will do this 2 or 3 times until it finally catches at around 900 rpm and slowly gurgles its way to life. After this initial startup, the car cranks fine until it sits off for over 8 hours or so. I've done research and i've narrowed it down to is a disconnected vacuum hose from a map sensor, a ground wire, or maybe a leaky or clogged injector. any suggestions?

2. I recently left the country for a few weeks and when i returned my car was acting weird (my dad drove the car once a week so it wouldn't just sit there) It is an automatic, and now through the 1st-2nd and the 2nd-3rd shift, it revs all the way up to 3600rpms before "bumping" a little and finally grabbing the next gear?
I have an Apexi Power FC tuned by Steve Kahn, and it was working great until i returned.

3. Sometimes if i'm at a stoplight and i give the car too much gas when the light turns, the engine shuts off...but will crank right up afterwards.

when was the fuel filter changed last? Sounds like a fuel problem to me.
