Gearbox fitment issues.

So i am about to finish up my 20b/bmw gearbox combo in my fc, gonna have to du some cutting but i am okay with that since its ok by timeattack regulations, problem is that the guy that welded the FC bellhousing to the BMW gearbox fucked up, the bmw input shaft hits the excentric shaft/flywheel nut about 3mm before the bellhousing mates to the engine. The shaft fits the pilot bearing ok and i think there is enough room there to get the last 3mm needed.
How is hte best way to solve this issue? i can imagine 3 scenarios:
1. dissemble the gearbox and shorten the splined part of the inputshaft with 3mm/make it more rounded so it wont hit the excentric shaft (this might interfere with the clutch maybe?)
2.a 3mm spacer between the gearbox and the engine (will this **** upp the alignment bewteen engine/trans since the engine has those alignment "rings" around the bolts that slip into the gearbox?)
3. angle grinder to the e-shaft and polish it down 3mm....sounds scetchy but its so close to the center of teh rotating mass so i dont think it will cause any balancing issues, it wont affect the threads on the e-shaft either since its only the "conical lip" that needs a shave.

Shoot me you info guys.....this is the only thing that keeps me from getting the heart mounted in my beast atm
