will me changing from a pettit coolchargeII ic(older version) to a m2 large smic make a difference in hp?

Should. You'll have less pressure drop and see colder charge temps.

I've got a followup question: will it make a significant difference in air/fuel ratios? If I upgraded the IC on an otherwise stock car, would I risk running lean?

ECU will compensate for the temp drop and the increased boost. You won't have to worry about running lean until you open up the exhaust etc.

and even then i dont think it would be to bad. stock its running super rich so it can lean out a bit.
