HELP...cracks in oem side skirts (foam)

my car is at the body shop getting a new coat of paint....after stripping the paint on the oem skirts the shop found a few decent size cracks in the foam...The shop owner said that there is nothing they could do about these cracks and if he repaints them the cracks will reappear??? Any suggestions??? Is there some type of glue or any way of fixing the cracks before paint...

would bondo work on it?
i have no idea...
i have a set of oem skirts too and i worry about that also
my bolt holes on the skirts are cracked( 2 of them) and thats what worries me right now

I was told bondo won't work with the foam... the cracks on my skirts are small only about 1-2 inches...
