Question General engine questions

Hey I'm new and just looking for info (I'm sure you guys get tired of hearing that). Had a 1988 RX that the engine blew on, and never looked into replacement before...
I recently purchased a 93 RX that wouldn't turn over/start. Started taking things out of the bay and found the intercooler full of water. Looks like it was in a flood, and whoever had it before cranked it and sucked the water into the motor. I figure...not good.
Removed the sparks and shot with MMO and it broke real easily. Now, though, it just cranks but won't start. I'm guessing blown seal(s) and engine swap, but just wanted to make sure I hadn't exhausted all possibilities.
AND, if that is my only choice, what is the best way to swap the engine AND tranny, cuz I figure I'll change the tranny at the same time since I heard it's hard to align the two... Heard about through the top and through the bottom. Is there one that's preferred or easier?

it is easy to align the transmission and engine... just get the engine in and lever the front up to match the transmission.

I would imagine the flood damage has ruined some electrical parts. Does the ECU give you any codes?

I would also imagine the injectors are stuck. This car may already be a lost cause as a whole, but test the injectors to make sure they are firing fuel.

Engine hasn't given any codes. Everything electrical seems to be workin...would a complete engine drop-in be a good way to go?
