I think the code is pretty arbitrary. Japanese LOVE little code numbers for stuff - most every Japanese car has a chassis code and an engine code. The 3rd gen is, of course, chassis code FD3S, engine code 13B-REW. The 2nd gen was chassis code FC3S, engine code 13BT (for the turbo engine - they didn't have non-turbos in Japan).
It is handy for us non-Japanese-reading folk, since you can flip through a magazine and see "FD3S" and know it's for your car - they print it in English letters every time.

FD = Fudukai Diamoto
Its the name of a designer from Japan who worked in the states and was involved heavily in the design process, unfortunatley he died just before the final designs for the car were accepted, so in memory of him the used the first letters of his name F and D to designate the car . the 3 stands for the amount of days he died before the car was finished, and the S stands for '**** !" which is what I have been typeing for the last 3 mins.

BECUASE IT DOESN'T STAND FOR ANYTHING!
It's just the chassis code. There is no deep meaning. That's why they are in sequence, FB (or SA22C), FC and FD.

FB = FUJIAMA BOLO - born in phillipines brought up in Japan.
FC = FULLO CRAPOLA - this guy originally worked for Ferrari, but rumor has it he was dismissed after suggesting a specially built 4-rotor Ferrari to run at Le- Mans, they just told him he was a dreamer and dismissed him.

'FD3S' is the chassis code, it will be found in any VIN number of any 3rd Generation RX-7, right after the first three characters 'JM1' (which stands for Country= Japan, Company= Mazda, Factory= Hiroshima).
Just like American enthusiasts used to refer to cars by generations or model years , Japanese enthusiasts have been using the chassis codes, it is a very precise system, because there is absolutely no mistaking the FD3S chassis code for anything else, whereas "3rd Gen" could mean 3rd Generation (84-88?) Honda Civic in a different context, and there were tons of cars made during the 93-95 model years.
I met a Japanese college student at a motorsports event a few months ago, he spoke very little English, and I spoke very little Japanese. I told him that I own an RX-7, and he immediately asked "FD?"
