Just completed mine, hardest part was putting the harness to rest. I think I did it pretty good. There are various ways of doing the conversion:
Retain Auto Engine, Auto Starter, Auto Harness
Retain Auto Engine, Manual Starter, Auto Harness
Retain Auto Engine, Manual Starter, Manual Harness
Buy Manual Engine, Manual Starter, Manual Harness
Retain Auto 3.9 rear, drill driveshaft bolt holes
Retain Auto 3.9 rear, replace flange with Manual Flange
Replace with complete manual rear 4.1
replace tach,
As far as the mechanical aspect, I thought that the engine swap was fairly easy and straight forward. I bought a wrecked 5 speed and used it.
I pulled the Auto Blown engine out without tranny initially, removed tranny later after deciding to convert to 5 speed. Shifter was pretty easy to remove.
I installed the engine/tranny complete together with harness intact. Put downpipe and wrapped with thermal wrap while out of the engine.
Put in aftermarket radiator, kept everything else pretty much stock.

PS It was well worth the effort for me. Mechanically, it is simple. Electrically it is a bit more difficult, but much easier than people make it out to be.

Yes, It did. I did not get a chance to hook up the clutch switch and I have one wire not connected yet because of time constraints (splicing), but overall, the wiring harness worked. The nice thing is that with the auto tach still installed, the R light lights up when I put the car in reverse.
Cruise control does not work at this time. I am pretty sure it has to do with the clutch switch. Worst case scenerio, I will rewire it.
I am just taking it easy right now on the motor until I get a few miles on it. Currently put 50 miles. I was blowing antifreeze out after shutting off the motor, but I had the two radiator caps switched and probably some air in the system. It has been holding fluid now for the past two days. Crossing my fingers. Install was not as hard as I thought it would be.
