99 j-spec 16 bit ecu question

hello,

I want to ask about the 99 j-spec ecu wiring slot.
2 years ago my brother did an auto (93 j-spec) to manual (January 99 j-spec) conversion. He said the workshop had imported full halfcut and did all the complete conversion.

Today I did a lot of cleaning to the car and took out many parts including the ecu. I noticed that the car only using 3 slot of wiring out of 4 slot from the ecu.

So, I called the mechanic who did the conversion (thank god he still alive) and asked him about it. He said, (with a confident tone) the 99 j-spec only use 3 out of 4 slot from the 16 bit ecu.
So i want to confirm whether the statement he just gave is true or I've just been fucked up by him..
