What are these things?

I need some help.

I pulled down the panel that holds the passenger speaker in and I found 2 boxes that have wire harneses that connect to them. What are these and can I disconnect them, without any problems?

One possibly for theft protection/car alarm? Just guessing.

If it's a black plastic box with circuit boards and a small heat sink in it, it's the factory amp for the speakers. You can unplug it - if you are using an aftermarket head unit or another amp. If you want to maintain the stock system, then leave it all hooked up.

one is the factory alarm, the other is generally the front amp, but it depends on model

Its the amp. I took mine out when I put my aftermarket **** in.
