FL TII swap alternator plug question

I was working on my car today and I noticed that the "T" plug on my alternator wasn't plugged in. When I plug it in my ignition doesn't turn off when I turn the key to off. The car runs fine with it unplugged, charges and everything. I was just curious why it does this. I'm guessing it has something to do with the TII ECU being set up different or something. I have an N/A harness by the way.

The B/W wire goes on top thus the W/B wire belongs on the bottom.

It's to dark out now to go look at it but are you talking about the the clip one or the ones that bolt on? I'm talking about the clip that is shaped like a T. Also, I plugged it back in and now my ignition doesn't stay on it works fine, weird.

There's only one "plug" to the alternator.
